What Are Ecommerce Accounting Services?

The questions New York online sellers ask us most, answered in plain English. Swipe through.

What is ecommerce accounting?

Ecommerce accounting is bookkeeping and tax built for businesses that sell online: it reconciles marketplace payouts to real sales, values inventory at landed cost, tracks margin by product and channel, and handles sales tax across every state you sell into.

Done right, it tells you which products, channels and campaigns make money after every fee — and what you’ll owe at year end.

How is it different from regular bookkeeping?

A traditional retailer rings a sale and gets paid. An online store gets paid in batches, net of fees, days later, across several platforms, with refunds and chargebacks netted in. Inventory sits in a 3PL or Amazon warehouse you never see, and sales tax rules change state by state.

Every one of those differences needs its own process, which is why a generic template leaves ecommerce books wrong within a month.

Should I use cash or accrual accounting for my store?

Accrual, as soon as you carry meaningful inventory or sell across channels. Cash-basis books swing with purchase orders and payout timing, which hides real profit. Accrual matches cost of goods to the sale and gives lenders and buyers the numbers they expect.

We can still keep your tax return on a cash basis where it saves you money while your management books run accrual.

How do I know my true profit per product?

Start from gross sales, then subtract landed cost, platform and payment fees, ad spend allocated to the product, fulfillment, and returns. What is left is contribution margin — the number that should decide what you reorder and promote.

Most stores that track this for the first time find one or two hero products carrying the rest.

When should an ecommerce business hire a CPA?

Before the first big inventory buy, before you cross sales tax thresholds in new states, and before you take outside money. Those moments lock in decisions on entity, inventory method and tax that are expensive to unwind later.

A CPA who knows ecommerce will also flag New York specifics, from NYS sales tax on delivery charges to city filings for a Brooklyn or Manhattan office.

Many Ecommerce Businesses Look Profitable on the Dashboard and Lose Money in the Bank — Don’t Be One of Them

Ecommerce moves faster than its accounting. Sales land as net payouts days after the order, inventory is paid for months before it sells, ad spend runs daily, and every state you ship into has its own sales tax rule. Your Shopify dashboard shows revenue; it doesn’t show profit.

When those pieces are tracked from bank deposits alone, revenue is understated, fees disappear into “cost of sales”, margin by product is unknowable, and a sales tax notice can arrive from a state you’ve never set foot in. These are the four problems we see most often with sellers across New York.

Payouts that don't match sales
Challenge 01
Sold $48,000. Deposited $41,300.
Sales tax in states you've never visited
Challenge 02
One warehouse. Seven states’ worth of sales tax.
Inventory that eats your cash
Challenge 03
Profitable on paper. Overdrawn in the bank.
Ad spend with no true margin behind it
Challenge 04
Which SKU actually makes money after ads?
01

Payouts that don’t match sales

Shopify, Amazon, Stripe and PayPal deposit net amounts after fees, refunds, holds and chargebacks. Book the deposit as revenue and your sales, fees and margin are all wrong at once.

02

Sales tax in states you’ve never visited

Economic nexus rules mean a growing store owes sales tax in states it has never shipped from. Miss a registration and the liability compounds quietly, with penalties on top.

03

Inventory that eats your cash

You pay suppliers, freight and duties months before the product sells. Without landed-cost tracking and a cash forecast, a great quarter can still end with an empty account.

04

Ad spend with no true margin behind it

Meta and Google spend, marketplace fees, 3PL pick-and-pack and returns all land in different places. Until they’re mapped to the product and channel, ROAS is a guess.

How We Help Ecommerce Businesses in New York

Clean Channel-Level Books Are the Difference Between Revenue and Profit.

Danzinger & Co. is a New City, NY CPA firm that keeps the books for Shopify stores, Amazon sellers and DTC brands selling across the country. We build your accounting around how online sales actually flow — order, payout, fee, refund, inventory — so every number ties out and every decision starts from margin, not revenue.

Here’s what we do for you:

  • Reconcile every marketplace payout

    Reconcile every marketplace payout

Reconcile Shopify, Amazon, Stripe and PayPal payouts to gross sales, fees, refunds and chargebacks. Each deposit is broken back into its parts so revenue is revenue, fees are fees and refunds are refunds. Your P&L matches your dashboards, and your bank.

  • Track landed cost & COGS

    Track landed cost & COGS

Track cost of goods sold at true landed cost: product, freight, duties, packaging and 3PL fees. Inventory is valued at what it really cost to get to the shelf, so gross margin by product is real, not a guess from the supplier invoice.

  • Manage multi-state sales tax

    Manage multi-state sales tax

Register, collect, file and remit sales tax wherever economic nexus applies, including New York. We monitor nexus thresholds by state, set up your collection settings correctly, and file on time so notices never become penalties.

  • Measure margin by channel

    Measure margin by channel

Measure contribution margin by channel and product after ad spend, fees and returns. Shopify, Amazon, wholesale and social each get their own view, with ad spend and platform fees allocated where they belong, so you scale what actually earns.

  • Account for returns & chargebacks

    Account for returns & chargebacks

Account for returns, refunds, chargebacks and marketplace reserves without distorting revenue. Reserves and holds are tracked as receivables, refunds net against the right period, and chargebacks are flagged so you can dispute them.

  • Sync inventory with 3PLs & FBA

Sync inventory with 3PLs & FBA

Keep inventory counts and values in sync across your 3PL, Amazon FBA and your own stock. Monthly inventory reconciliation against 3PL and FBA reports catches shrinkage, lost inbound shipments and reimbursements you are owed.

  • Forecast cash for inventory buys

    Forecast cash for inventory buys

Forecast cash so purchase orders, ad budgets and tax payments never collide. A rolling 13-week cash forecast built around your reorder cycle, so you know what you can commit to a PO before you place it.

  • File New York State & City returns

File New York State & City returns

Handle New York State and City filings, sales tax and the entity returns behind your store. NYS sales tax, corporate and LLC returns, 1099s for contractors and creators, and quarterly estimates, all run from one filing calendar.

Ecommerce Accounting FAQ

How should I record Shopify or Amazon payouts?

Never as revenue. Each payout is gross sales minus platform fees, refunds, chargebacks and reserves. We split every deposit into those parts so your sales, expenses and margin are all right, and the bank still reconciles.

Do I need to collect sales tax in other states?

Possibly, yes. Most states now use economic nexus, commonly $100,000 in sales or 200 transactions in a year. Marketplaces like Amazon collect on your behalf, but your own store does not. We track thresholds by state and register you only where you actually need to be.

What is landed cost, and why does it matter for inventory?

Landed cost is everything it took to get a unit to your shelf: product, freight, duties, packaging and inbound 3PL fees. Valuing inventory at landed cost gives you a true gross margin per product and keeps year-end inventory, and therefore taxable income, accurate.

Can you clean up books that are already behind?

Yes. We rebuild from bank, Shopify, Amazon and Stripe exports, reconcile every payout, and give you a clean opening balance to work from. Most catch-ups take two to four weeks depending on volume.
